I have not used RTV before.

Do you have a brand preference. A google search found Permatex and Loctite. Both have silicone ahesive sealant. Permatex details result as highly tacky and non brittle film.

What is the best way to secure the decorative covers??

Friends have suggested a small bead of caulk inside each cover or double sided tape.

Spray with a 50% solution of unscented bleach and water. Depending on how dark the stain is, you may have to spray more than once. It works better than anything else I have tried on water stains. Be careful though to cover whatever is underneath from spray droplets.
