I have the same table in my '05. What's missing is a tilt out storage compartment. It doesn't hold much and is inaccessible when the table is deployed. If it was me, I'd just cover it with some thin oak plywood and finish it to match the rest of the table.

A 50ma drain is minor. You could go a month without killing the battery. With the engine running you would be measuring a charge current of several amps. I installed a 170AH Renogy LiFePo4 battery three years ago and it is directly connected to my alternator. This past winter I added a 100AH LiFePo4 and still have had no issues. But, I do plan on adding a DC to DC converter which will charge my batteries fully and give me some peace of mind.

I don't know what size pipe it is but you will need to get a new fitting for the plastic tubing which is called PEX. Most of the drop in lithium batteries are LiFePO4 which is very stable. Most electric cars use a different chemistry than LiFePO4. You can search YouTube and you will find videos of battery fires. You might want to consider going with two 6 volt golf cart batteries. You would connect the batteries in series which gives you 12 volts. This would give you about 230 amp/hours vs. 170 amp/hours for the marine batteries you are considering. It complicates the wiring a bit but would be worth it.
